I was trying different moves, including one that produced 4 food. This triggered overflow, so I could choose to move some wood out of the boats and food inside them. Then I cancelled this action, and started over, but one wood was left outside the boats. When I confirmed the Pierre-Antoine Tabeau action, this wood did not go inside the boats again, but was actually discarded.

I just wanted to bump this issue. Collecting enough goods to overflow the boat capacity makes all the goods on the boat clickable (haloed in blue). This is intended to allow the player to remove them from from the boat, and thereby add to the boat some of the excess resources he or she is collecting that turn. However, once triggered, it allows the player to remove unwanted goods without replacing them. In a game I had 10 goods and 11 total capacity. I played a blacksmith and "collected" 2 equipment but did not put them on my boats. I also threw a good away, ending my turn with 9/11 and no equipment. The rules disallow this. From the FAQ:

Can I “toss my resources overboard”?
No, I am not allowed to get rid of my resources except if, when collecting resources, all my boats, included those I have bought during the game, are full. In this case, I can discard them (put the resources back in the stock) in order to make room to the new resources I have just collected. _The number of old resources I discard in this case equals the number of new resources I collect, so that, at the end of the Collecting action, all my boats are still full_.

I just realized that a player doesn't even need to overflow total capacity to make all his goods clickable (haloed in blue) and thus discardable.

Step 1: harvest meat; original cargo is still on the boat (i.imgur.com/uHvm1z3.png)
Step 2: click one of the new meat; original cargo is now clickable (i.imgur.com/yG8SqV6.png)
Step 3: click that cargo right off the boat; you've now ditched unwanted cargo despite it being against the rules (i.imgur.com/l9gnjbe.png))

Same issue on Table #49739394, Coup #155, user star (Green) played leather gathering with his boats almost full, gathered 6 leathers then discarded down to three resources.

I messaged with Victoria_La, the developer, and she indicates fixing this problem would require too fundamental of a rework for how the game is programmed, so it will not be fixed.
